As far as the movies are concerned, I imagine Boothroyd "retired" just after the events of TWINE and R took over.
To be honest, I really wish they hadn't done it the way they have in the movies - we've had multiple Bond's, multiple M's and multiple Moneypenny's who were all the same character, so why should Q be any different (no disrespect to Desmond Llewellyn intended)?
I prefer to imagine John Cleese's Q and Llewellyn's Q as the same character, at least that way it fits in with Bond continuity better.
That's probably just me, though.

Honestly though, this is why the scripts of movies have been dumbed down so much recently. The general movie going audience has SUCH a difficult time paying attention to these sorts of details. I mean, for some people you could spell out to them in the movie that Cleese is NOT Boothroyd and they would still question it. LOL! This makes things hard on screenwriters and this is why we get stupid movies with easy to follow plots...because they are afraid people wont UNDERSTAND them.
