Deakins (main DP's) don't shoot action scenes. The 2nd unit does- Skyfall is being done by Alexander Witt who did CR
Deakins is the Director of Photography on Skyfall. Subsequently, he is responsible for all photography on the film, the complete photographic look - even when others are operating the camera.

Deakins and Mendes will have started going through every shot and planning the over-all photographic look before Witt came on board.
Witt will be working to the specifications set out by them, as will the model unit, splinter units, etc. He will not be turning up on set and deciding how to shoot things. He’ll be working to tightly storyboarded sequences with camera settings and lenses chosen by Deakins.
That said, his input as an action specıalıst, will have been taken on board during preproduction.
And he’s a very safe pair of hands to deal with the day to day challenges that a complex second unit shoot will inevitably face.

You know, I just re-watched On Her Majesty's Secret Service this weekend, and there was a surprising amount of shaky-cam... it's not a new thing, even for Bond. Watch the scene in which Bond gets jumped by Draco's henchman in Tracy's hotel room. Very quick cuts between moving camera shots. I think they also sped up the footage during the action scenes.
You are quite right, and I noticed this recently too. It's also apparent in TB too.
However, it was non-stop during any scenes with pace in QOS - even Bond and M walking and talking.
